Of the three mollys I have while the tank is cycling, 1 of them has just given birth...and by the looks of it another one is about to blow any time. Aside from separating the fry from the adults, is there anything that I can do to help them survive?
There are lots of places to hide in the tank...two of the fry have made it through the night (there was 6 or so).

Congratulations.
If you don't want to separate the babies, float some fine plants on the top of your aquarium. The babies will hide in it.
Try to keep your current slow. The babies will be sucked into the filter if your current is too fast. Some people put their babies in a 5 or 10 gal. aquarium with no sand on the bottom and no filter. They do a 50% water change and syphon the bottom daily.
For food, I usually just use the real fine stuff at the bottom of my container of flake food.
Mollies are easy to grow out so you don't have to worry too much.

I just got back from the aquarium store where I bought a floating breader tank. I would really like to keep a few of these fish and figure this was about the safest way to do it.

When my mollys had babies, I did put them in a 10gal tank, but a had a VERY weak filter. Also you can get a tank divider and put the babies on the other side of the tank.
